The 29-year-old Gamez will compete with Spanish international Juanfran Torres for playing time on the right side of Atletico's defense.
Atletico did not release the financial details of the transfer.
Gamez has been a regular starter for Malaga since joining its first team in 2005. He helped Malaga reach the quarter-finals of the Champions League in 2013.
Atletico sports director Jose Caminero says Gamez's "experience with help our group a lot."
Atletico play Real Madrid in the Spanish Super Cup on Aug. 19 and 22 before opening their league title defense on Aug. 25 at Rayo Vallecano.
